It depends on your interests. Winter (December-March) for snow festivals and skiing, summer (July-August) for lavender and mild weather, autumn (September-October) for fall colors and harvests. Spring comes later than the rest of Japan, with cherry blossoms in May.
Major cities are connected by train and air. For exploring rural areas, renting a car is recommended. Sapporo has an efficient subway system, and there are bus services between major tourist destinations. The JR Rail Pass can be useful for inter-city travel.
